| so i have a set in inventory in my stockroom and i am making sure i have the
correct pieces can i use alternate pieces to fill in 11 missing pieces?

Sorry, I don't understand how alternate pieces become the correct pieces?
Before listing the set you need to ensure that all the piece are correct as per
the Bricklink inventory.

Sorry, I don't understand how alternate pieces become the correct pieces?
Before listing the set you need to ensure that all the piece are correct as per
the Bricklink inventory.

might be referring to how some sets have alternates such as how a set might have
but later runs it included a

the hinges with a bottom groove vs flat 11x was in the bag it came with but not
sure if i could use them since it is alternate pieces for the set.

If the inventory lists them as alternative parts, then yes you can. If there
is a big difference in price between the two alternative parts then it is a good
idea to mention it to stop later complaints.
