I'm trying to export as a .DAE file, but each time I do the LEGO logo is
out of place/ not properly aligned or rotated with the model.

Any ideas on how to successfully get the logo on each of the studs for other
software such as Cinema 4d?

As for your question, please provide more information, for instance:
— What do you mean by “not properly aligned or rotated”? Picture?
— Does it happen with all the parts or only some? Which ones?
— Can you provide an example file?  (You can do that easily on the dedicated
forum.)
