The window appears to be intact. However, two of the compartments have sealed
bags and two do not. Does anyone have experience with older sets that can tell
me if this is how they can come sometimes?

I would either A) sell it on eBay instead where there are in-between conditions.
or B) Go BUY PARTS that the missing bags contain that are not scratched, Warped,
or with any signs of use, which proves they're as good as new. Then Put them
in plastic bags. That would make It closer to New Than Used. I favor A.

The only way something can be closer to new than used is to be new. You cannot
use terms such as "as good as new" here. Used is used, new is new.

What does it look like with the lid closed?The box and lid look like they’re
not the same size from that picture.
To answer your question, the old sets could have a mix of bags and loose parts.
If my memory serves me correctly, some were just loose parts.
