I’m separating loose bricks back into sets right now. I’ve noticed that 1x1 cones
and 1x2 plates with 1 stud have variants that are visually similar but might
matter in certain cases. Are there other pieces like these I need to be watching
out for?

I’ve also noticed that entries for pieces like 1x4 bricks that just say something
like: “This part has at least four known variants with underside differences.”
There aren’t multiple entries for each. Is that because the pieces are so similar
that nobody cares which variant it is?

Yes, as long as a part has a note in the catalog mentioning variants, but has
no separate listings for each variant, then you list them all under that same
part entry. Of course you can add a note to the listing in your store describing
which variant you're selling. Sometimes a buyer is looking for a particular
variant, so that can help.
