I have a lot of used sets I hope to sell eventually. I don't have the original
boxes for most of them. I'm not sure what the best way to package them is.
What do people normally do for bags and packing material?

I use boxes for sets other than very small ones. I recycle when I can but buy
some as well.

Should I be using bubble wrap or paper? Or just put the bags straight into the
box?

I used (starch) packing peanuts as they are very light. IMHO it is best to prevent
shifting in order to reduce the potential for scratching.

Also I use NON-flat rate priority boxes which are free but need to be ordered
via the post office web site. More sizes and generally lower cost shipping cost
than flat rate.
