Hello!

I have this used set

 
Set No: 4002016  Name: 2016 Employee Exclusive: 50 Years On Track

4002016-1 (Inv) 2016 Employee Exclusive: 50 Years On Track
1141 Parts, 2016
Sets: LEGO Brand: LEGO Employee Gift

which I intend to sell as complete. The thing is that it includes 16
 
Part No: 4085b  Name: Plate, Modified 1 x 1 with U Clip Thin (Vertical Grip)
* 
4085b Plate, Modified 1 x 1 with U Clip Thin (Vertical Grip)
Parts: Plate, Modified {Yellow}
,
but in one of the trains I have 2
 
Part No: 4085d  Name: Plate, Modified 1 x 1 with Open O Clip Thick (Vertical Grip)
* 
4085d Plate, Modified 1 x 1 with Open O Clip Thick (Vertical Grip)
Parts: Plate, Modified {Yellow}
as part of the build.

So 14 of the main ones and 2 of the other ones. I checked the parts list and
4085d is listed as an alternate part, so the question arises: Can I still list
it as complete even if 2 of the 16 yellow clips are from the kind listed as alternate?

Yes. The fact that 4085d is listed as an alternate means that the set would originally
have come with either 4085b or 4085d or a mix of the two variants.

Those parts are so cheap, I'd replace them so that they are all the same
variant. Even though LEGO mixed them, and you are allowed to sell the set with
them mixed, they don't look great when mixed.
