We would like to ask Admin to allow Sellers the ability to sequence shipping
options at checkout.

For example:
1) 1st Class
2) Ground Service
3) Priority
4) Express
5) Local Pick Up

In the screenshot attached, we'd like to automate the Will Call or Local
Pick Up option without it being the default (cheapest) option.

We'd like to place the Local Pick Up option at the bottom of the list of
shipping options.

I agree with that suggestion. Keep the current way as default but allow the
seller to override if they want.

Won't work.
Suppose you've 2 shipping methods, like many shops.

Then you'll have:
* shipped solution (with a price)
* local pickup (free)

The users will always see the second, and often pick it whitout reading.

I already told you the solution: a manual shipping method.

The problem is this one: some people will scroll down and pick the cheapest auto
checkout option (like local pickup), and then will pay, and will send you a message
"Sorry I wish Priority shipping".

Then it's a mess; either you offer the shipping (you pay for it), or you
refund the buyer (you lose the fees, so basically it's like paying for the
shipping), or ask for a second payment which is costly (base fees) and complex
(invoicing, accounting), etc.

In short, no no no: simply provide manual methods for those, otherwise provide
solutions that works.
