I have minifigs from 10040 Black Seas Barracuda and 6286 Skull's Eye Schooner.
Are the black buckles a variant or did the gold come off like on old Space
minifigs?

The 10040 minifigs have a lighter colored belts. And in other fogs (not pictured)
the belts have different colors inside the buckles.

Are these known issues? How do I note these in my store?

There are separate catalogue entries for each varient;

Black buckle isn't specifically catalogued in any one set, so I reckon it
is just a factory variation. I assume less common, I checked the 15 or so I have
and they're all gold buckles.

I would think of this similar to someone listing a fig without a cape in the
notes, having a note that the color isn't correct or a different hair piece
fall into that same mindset for me.

I think your better option, IMO, is a custom listing for either the entire fig
or just the torso.

Yes, I think so, just like you can sell different variations of Classic Space
minifigs even though you don't have the "right" helmet according to the official

If someone lists a minifig with a note that it is missing a cape, or the color
is not as per the inventory, or a different hair piece that the inventory lists,
that would need to be listed as a custom.
