The reply is: The alternate is for the lot not for the part itself.

It means that the set could have some or all of the lot in inventory list with
alternate ID X or some or all of the lot in the alternate list with the alternate
ID X

Maybe - according to the inventory note and the change log this has never been
proven from a sealed set. And since this is a vintage Dacta Duplo set (vintage
MISB Dacta sets are rare, vintage MISB Duplo sets are rare, so you can guess
how rare a vintage MISB Dacta Duplo set is) I have some doubt it will ever be
proven.
If you ask me, the right looking figure could just be a misprint and could have

Yes. If the set would come with instructions, we would maybe call this a redesign

None of the sets mentioned here have instructions.
It seems the quantity of five for the black brick 2x2 has been found in a sealed
set. However, that seems strange as there are six of those parts in other colors.

Here my guess would be there are indeed different box versions showing different
inventories (therefore the additional parts are not extras). But yes, if that
is the case the alternate parts should share the same MID.
