For whatever reason 39c01 (Window 1 x 1 x 1 with Glass) is marked for deletion
from the catalog and thus cannot be inventoried any more. Window and glass have
to be inventoried separately. I have got 2 pieces and no idea how to separate
the glass from the window without doing damage on these. So what I will do in
the end is listing them as custom item: "Window 1 x 1 x 1 with Glass". Does this
make sense?
BTW: there is (as one example) 2493c01 - 'Window 1 x 4 x 5 with Trans-Clear
Glass' in the catalog, a combination of window and glass where the glass
can be easily removed. Why is this item still in the catalog and not marked for
deletion?

No, don't take it apart. Your pieces are one of these:

Part No: 39ac01 Name: Window 1 x 1 x 1 with Extended Lip and Solid Stud, with Fixed Glass
*
39ac01 Window 1 x 1 x 1 with Extended Lip and Solid Stud, with Fixed Glass
Parts: Window

Part No: 39bc01  Name: Window 1 x 1 x 1 with Extended Lip, with Trans-Clear Glass
*
39bc01 Window 1 x 1 x 1 with Extended Lip, with Trans-Clear Glass
Parts: Window

No, it does not have an extended lip, it is like this (39) but with glass, which
looks quite unused for the 2 pieces I have got, like it was assembled before
going to the stores (whatever set it was originally part of).

Part No: 39  Name: Window 1 x 1 x 1
*
39 Window 1 x 1 x 1
Parts: Window

LDraw has 3 variants (left to right on the picture):
— 3087ac01: solid stud, extended lip
— 3087bc01: hollow stud, extended lip
— 3087c: hollow stud, small lip (no glass)
  3087cc01: hollow stud, small lip

By the way, all the windows I got from

Set No: 375  Name: Castle
*
375-2 (Inv) Castle
706 Parts, 14 Minifigures, 1978
Sets: Castle: Classic Castle

Set No: 836 Name: Doors and Windows Parts Pack
*
836-1 (Inv) Doors and Windows Parts Pack
37 Parts, 1980
Sets: Universal Building Set: Supplemental
in my youth have the same lip that I would qualify as not extended.

This “extended lip” qualificative is confusing: there’s no comparison picture,
there’s no variants without an extended lip, there’s only catch-all generic entries
(this one being marked for deletion).

And here is the part which is to be deleted from the catalog:

Part No: 39c01  Name: Window 1 x 1 x 1 with Trans-Clear Glass (39 / 39glass)
*
39c01 Window 1 x 1 x 1 with Trans-Clear Glass (39 / 39glass)
Parts: Window

Maybe I should have posted this picture before to avoid confusion.

There are a lot of these parts listed also by other sellers and I can't understand
why it should be removed from the catalog. This part also exist in white and
is not marked for deletion.

I originally marked it for deletion because I didn't believe it existed.
All we had were rendered images, no photos.

Could you please submit a nice photo of this part in the colors that you have?

Me neither. I believe it does not exist.
What he has is probably

Part No: 39ac01 Name: Window 1 x 1 x 1 with Extended Lip and Solid Stud, with Fixed Glass
*
39ac01 Window 1 x 1 x 1 with Extended Lip and Solid Stud, with Fixed Glass
Parts: Window {Red}

The fixed glass was first changed to removable glass and then, the extended lip
was changed to short lip.
For these small windows, TLG did not use glass since about 1972-3.
For windows 27 and 29, the glass was dropped since about 1976.

Thanks for removing the deletion mark.

Here are photos of 39c01 in Red and in White:

I could not find any in yellow.

After making these photos and viewing them I noticed a difference in mold types.
39c01 has a slight bulge at the sides to fix the glass, both white and red ones.
This photo shows it (39 without glass on the left vs. 39c01 with glass on the
right):
