If you think you can sell them for the 6c price, you should have filled up with
the 1x1 round tile (closed eye). You can pack more than 3x of those than the
2x2 corner plate into either cup, and 3x6c = 18c, more than the "best value"
2x2 corner plates at 10c.
That might also be why your small cup appears better value, as you have 173 of
this part in the small cup but only 285 in the large cup. To make a fairer cost
comparison, you could have put 308 into the large cup (173*$16/$9). Or keep the
ratios of all the parts you add the same in both cups.

Yea I know there are multiple variables that can come into play. Next time I'm
going to buy three cups of each and go small medium to large pieces in each to
have a better idea if One is better than other.

Unless you get exactly the same thing in each cup this calculation really doesn't
work. It works for you if you are curious as to the value you got but really
has nothing to do with the difference in size.
Just one example: You have the 28 1x4 which would be equivalent to about 250-350
1x1 round plates which equals nearly $12 (assuming 300).
I think a simple solution would be to fill the small cup with water twice and
dump it into the large cup to see what the difference in volume is.

That is a rough guide but with bricks you cannot fill the cups completely due
to voids. I know in the past people have checked the value of filling a big vs
small cup with just one type of part at a time (2x4 bricks or 1x1 round tiles).
For example, you can get 102 2x4s (8.8c each) in a small cup, compared to 167
(9.6c) in a large. Whereas if you just scoop into the small cup, it is down at
56 bricks (16.1c).
