I just submitted a new variant I found in a 90s Belville set. My intention when
I got these sets was to simplify things, but I fear this complicates them. Do
a lot of inventories with A need to be changed to an undetermined long connector
now?

I shouldn't think so. Almost all sets already have an undetermined version.
The "a" version only appears in 4 sets and I imagine those could be just left
the way they are. If someone determines that they came with the variant you've
discovered, then the inventories can be changed.

I was speaking to Feynman about this very issue some ten years before his death
and he said something which has always stuck with me:

"You may own undetermined part variants in sealed sets and even buy and sell
them in sealed sets. You cannot ever find undetermined variants in a set, however,
because the act of finding destroys their quality of being undetermined."
